I personally would stay in hell before I'd stay at the North Yellowstone cabins. The owner is the one who shot wolf 831F in May, and I will never, under any circumstances, support him by staying at his place.

We've also stayed at the Absaroka lodge and found it very adequate. My husband and I stayed there last year over Labor Day, and I have two rooms booked there in August as we'll be traveling with my daughter and her husband, and their 2 1/2 month old baby.

Have you looked at any of the vacation rental websites? We stayed at a very nice cabin out along the Old Yellowstone trail twice, but it may be bigger than you need. Two bedrooms with two queen beds, each with it's own bathroom and a full kitchen. If you're traveling with a larger group it's cheaper than two hotel rooms. The downside is that you do have to go over some dirt road to get there, and we didn't want to risk that this time with the baby.
